Back in Mobius, everyone is wondering where Sonic is and if he is ever going to come back. Even Dr. Eggman who is up to his old tricks is flying around in his fortress loudly declaring his intentions of world domination, trying to get Sonic to show up. Meanwhile, Amy was having tea at Cream's house. Cream asked Amy to stay at her house forever but she refused, because she thought that Sonic would come back soon. Then Eggman shows up with his very loud broadcast, angering Amy. Amy pulled an attack on Eggman's fortress with her hammer and shouted at him for being noisy but Eggman shouted at her back about Sonic not here, causing a very humorous argument about how Sonic feels about Amy to start. Nearby, Knuckles and Rouge are talking about Sonic until Knuckles said Rouge wasn't very smart. She hit him and they had a big physical fight about respect. Flying in the Tornado to attack Eggman's ship, Tails is greeted with a surprise and a final gift from Chuck as the Tornado transforms into the Hyper Tornado, with new weapons that surprise Eggman. Eggman counters by firing a new Interceptor Missile at Tails that is made to home in on only Tails' plane. However, just as it is about to catch Tails, Eggman tells Decoe to recall the missile because he doesn't really want to destroy Tails yet. No Recall button was installed. Super Sonic arrives just in time to destroy the missile and Eggman's fortress. He is seen flying away and Tails was so glad to have him back. Eggman flies away and thought happily about getting Sonic back, not caring that he was just beaten. Knuckles and Rouge stopped fighting to see Super Sonic flying. Back at Cream's house, Amy sees Sonic from outside the window and chases after him. Sonic lands in front of Amy's house as the sun raises and she is there. She cries and told him how she felt in his absence. In the Japanese version she tells him to tell her he loves her. Sonic has a white rose for Amy but no words are said as his mouth is moving. In 4kids and Jetix, Amy tells Sonic to never leave her again, and Sonic tells her he never will. Amy jumps on Sonic & hugs him while still crying, with Sonic not attempting to get her off and grinning from ear to ear. Six years later in Chris' world, Chris, who is now 18 years old, has become a scientist and is working on a plan to visit Sonic's world. He has a flashback to the time he took Sonic to the lakeside house, and the audience sees that Sonic returned to his world using the power of Chaos Control. The audience also sees that Sonic broke down in tears, feeling sad about leaving Chris by himself.

In the episode's opening, Super Sonic is fighting against a mysterious robot. Super Sonic is unable to defeat him and he sends the Chaos Emeralds away to avoid his opponent to take them from him. Without the Emeralds, Sonic loses his energy and he falls to his planet. Another robot (a Metarex) follows him. Back on the planet, Tails, Amy, Cream and Cheese are watching a meteor shower, when a ship almost crashes into them. They follow the ship and find a strange girl lying unconscious by the ship. Meanwhile in Eggman's base, Sonic wakes up and Eggman tell Sonic how he found him on the beach, and that he has waited nearly a week to find out what happens. Rouge the Bat watches from above and Sonic leaves Eggman's base.

In Cream's house, after introducing themselves, everyone is surprised by the arriving Metarex who starts destroying the forest with laser beams. The last Metarex was able to finish his duty: which was to remove the "planet egg". A strange girl named Cosmo explains that the planet egg "is the lifeforce that sustains their world". Sonic, Tails, and Knuckles make a last effort to save the Planet Egg, but the Meterex escapes. Cosmo tells Sonic that he is the final hope to save the galaxy. At the same moment, Chris (who is now 18) completes his new machine that will transport him to Sonic's world. It works, but Chris arrives in his 12-year-old body. The reason this happens is because 1 year on Chris' world is only 1 month on Sonic's meaning that it's only been 6 months since Sonic and Chris last saw each other.

Luckily for them, Tails has just finished to build his new invention: a big flying fortress called the Blue Typhoon. His new ship has to be powered by the Chaos Emeralds. Chris thinks that they could use the Master Emerald. Knuckles initially disagrees, but with some female persuasion, he finally agrees. At the same time, another Metarex is sent to the planet in order to destroy Sonic and the Blue Typhoon. A fight engages between the Metarex and Sonic & Knuckles. With the help of the Typhoon's primary weapon, the "Sonic Power Cannon" ("Sonic Driver" in the original Japanese version), the Metarex is destroyed. Accientally separated of the others, Chris & Sonic arrive to a Metarex base, where several Metarex await them. The fight is engaged, but Chris, wanting to help his friend, is unable to punch a Metarex without hurting himself. Eventually, Sonic is captured and Chris is able to escape. Chris gets depressed and he's having a memories of his 6 years: He was studying with Danny, he was taught flying by Chuck, taught karate by Tanaka, he was working on the restaurant with Frances and he was on a date with Helen. Chris wants to help. Finally, Amy and Tails succeed to rescue Sonic with the X-Tornado, but Metarex attack the plane and by accident, Sonic falls straight toward the water. Chris arrives with another plane and saves Sonic with his own invention: hover shoes. The Metarex are finally defeated, the water retires from the planet and the Blue Chaos Emerald is found.

Eggman soon finds Knuckles and he tries to persuade him that he didn't want to be a bad person anymore, and he wishes to leave the planet by using a Chaos Emerald. Knuckles believes him and he finds the others in order to take the Emerald they just found and to give it to Eggman. Sonic disagrees and both of them engage in a fight. Taking advantage of the situation, Eggman almost takes the Emerald, but he is stopped by Amy and the others. This gives a Chance for Rouge to steal the Chaos Emerald, But at the same moment, a frog-shaped Metarex rises from the ground and it grabs the Emerald. Eggman let Cosmo go and he engages a fight against the Metarex. However, Eggman is defeated. It's Sonic's turn to fight the Metarex and, with the help of the Sonic Power Cannon and a Chris' trick, the blue hedgehog is victorious.
