Plot

María LaGuerta (Lauren Vélez) is promoted to Captain due to blackmailing Deputy Chief Matthews (Geoff Pierson), whose name was on a prostitute's ledger. Vince Masuka (C.S. Lee) is teaching a group of forensic science students, eventually having a female student, Ryan Chambers (Brea Grant), become his intern. LaGuerta and Angel Batista (David Zayas) are divorced, but try to remain friends; this is further complicated by Matthews' decision to promote Debra Morgan (Jennifer Carpenter) to Lieutenant, instead of Batista, who sees it as a direct impact of the events between Matthews and LaGuerta. In retaliation, LaGuerta continuously thwarts Debra's attempts for a good first impression by giving her the wrong advice; however, Debra makes an independent decision to hire Mike Anderson (Billy Brown) as the new detective, in spite of LaGuerta persistently recommending someone else. Batista's sister Jamie (Aimee Garcia) has become Harrison's babysitter, and Dexter and Debra visit a Catholic pre-school in hopes of signing Harrison up. Quinn (Desmond Harrington) proposes to Debra, but she refuses, causing them to split. Debra's promotion causes Quinn to believe that the two are connected, and he starts dating again.

This season features two main antagonists, Professor Gellar and Travis Marshall (Edward James Olmos and Colin Hanks), who base their killings on biblical texts, specifically the Book of Revelation, and leave signs of the Apocalypse including the Alpha and Omega or the Four Horsemen, as a cryptographic tableau at crime scenes. Another character introduced is Brother Sam (Mos Def), a former drug addict who killed the owner of a house he was robbing, but following the death of the judge responsible for his trial, Sam repented and became a minister. He operates a body shop where he employs other ex-convicts, whom he also "shepherds" to lead crime-free lives. Initially believing Sam to be behind the fruit vendor's murder, Dexter is quickly proven wrong and finds himself becoming friends with Sam.

Dexter attends his 20-year high school reunion, only to find a potential victim, while trying to understand religion after Harrison gets a chance to apply for a Catholic pre-school. Meanwhile, LaGuerta and Batista are now divorced; LaGuerta gets promoted and Batista is temporarily named lieutenant, hoping to get the job permanently. Debra becomes an unexpected hero, while Quinn tries to propose to her, and a murder connected to a religious cult gets the attention of Miami Metro Homicide; the viewer is aware that this homicide was committed by two men, possibly a master and a student.

Quinn proposes to Debra but she is not ready for it. Dexter encounters an ex-con turned-minister who helps other ex-convicts to start a new life. Dexter is suspicious of him. However it turns out that he was wrong. Meanwhile, Debra is officially promoted to lieutenant at Miami Metro Homicide. The episode closes as one of the religious murderers attacks a runner in the woods.

Dexter becomes intrigued with the homicide of a prostitute, with modalities that remind him of an old serial killer from the 1980s. Debra faces the challenges of her new job position, while Laguerta does not seem to credit her new responsibilities. The two religious murderers have kidnapped the runner and try to force him to repent for his sins.

The two religious murderers stage a spectacular crime scene recalling the Book of Revelation, using pieces of the runner’s corpse tied together with mannequins, to form the Four Horsemen of the Apocalypse. The police department officially starts to chase the “Doomsday Killer”. In the while, Harrison needs to undergo surgery, which forces Dexter to reconsider his views about faith.

Miami Homicide starts investigating Gellar. Dexter examines the angel wings from Doomsday's recent killing and finds that a very unique glue was used to attach on a piece of the wing, which leads him to identifying Travis. Masuka hires a new assistant, Louis Green who helps him with the missing evidence from the 'ice truck killer' case. Deb realizes she needs her own place and rents out a beach house that was a suicide crime scene after she gets into an argument with Jamie at Dexter's apartment. Brother Sam tells Dexter that someone fired gunshots at his autoshop. Geller tries to get Travis to start making his own kills but he cannot manage on his own after Gellar makes front page news as the 'Doomsday Killer'. After Travis fails to capture a "whore of Babylon" on his own, he and Gellar kidnap a woman together. Dexter decides to kill Travis, before he realizes that Travis is just Gellar's tool, and that he might not have succumbed to the "darkness" yet, and knowing that he will lead him to Gellar. Quinn and Batista go to Tallahassee to investigate Professor Porter (Gellar's assistant), after Quinn sleeps with Porter, Batista finds a journal of Geller's full of detailed illustrations similar to the Doomsday murders. An unknown person shoots down Brother Sam in his shop.

Brother Sam is found at his shop alive and is taken to hospital, Dexter initially suspects a member of Nick's old gang. Meanwhile Miami Metro call Professor Gellar's teachers aid for further questioning and learn of his obsession with an old cult who sought to initiate the apocalypse by performing ritualistic sacrifices as depicted in Gellar's notes. Upon the discovery of the security disk in the possession of the now deceased member of the Loco Syndicate, the police assume him to be Brother Sam's attacker. Dexter however realizes the shooter was in fact Nick and this is confirmed when he retrieves a bullet from his apartment matching it against the ones found in Brother Sam. Travis begins to feel conflicted between his actions and begins to question the morality of the situation eventually releasing the woman they had held as "The Whore Of Babylon." Sometimes later Brother Sam temporarily regains consciousness and calls for Dexter where he tells him to forgive Nick and move on before passing away. Later Dexter goes to confront Nick taking him to a isolated beach with the intention to kill him; however he decides not to and begs Nick to instead turn himself in. When Nick realizes however that they do not have any evidence on him he rejoices. Dexter, angered by his arrogance holds him under the water drowning and killing him. Clapping, Brian, who is Dexter's brother (also known as the Ice Truck Killer), appears behind Dexter.
